Most countries don’t have direct flights to the Philippine tourist destination. Meanwhile Manila Airport is considered one of the worst in the world. That speaks volumes.

I just read something like traffic lol. You see traffic and lack of infrastructure everywhere, not just in the Philippines. First time travellers to Southeast Asia will not know anything about that so I don't believe that is the main reason.
Here's my take. The reason why Thailand beat all ASEAN countries in terms of tourism is one, its strategic location. When you go to Thailand, it is easier to make a cross-country by land or air, maybe from BKK to Cambodia or Vietnam or go south to Malaysia and Singapore.
Two, word of mouth. Thailand has been one of the most visited places on earth since time immemorial, that is why a lot of people flock there.
Three, let's face it, multiple ship/plane transfer is a big hassle and that's the disadvantage the Philippines has geographically. Moving around the country takes some effort and money. (Although costs in the Philippines is cheaper!)
What's good is that the recent Tourism secretaries are more active in selling the country's tourism industry to the foreigners and now more and more travellers are discovering the beautiful spots in the Philippines.

Logistics for tourism has not matured yet for the Philippines. But other than that, if you put that aside and try your luck here in the Philippines, one thing you’d appreciate more than the beaches and the scenery, is the warm hospitality of Filipinos. That ain’t a tale. Plus, we all speak English.

Having lived in Thailand for 20 years, and visited the Phls, I would say Thailand is perceived as safer. Also, the Phls wouldn't be a big foodie destination, as Thailand is.
The Phls does have the big advantage of the English language though.
